We Know in KoTM she did Bow to Godzilla, but in Dominion and GxK she attack him eventho she did Bow to Godzilla
Scylla wanted her way, which would lead to Earth going through some pretty serious sh**.
Of course, Godzilla doesn't like that.
Also she was disobeying him left and right.
