Continuing the story of 2014’s Godzilla after the catastrophic events in San Francisco, the novel finds the big lizard threatened as a terrifying new foe rises from the depths of the earth, unleashing a series of devastating earthquakes and driven by an unstoppable primal instinct that will test Godzilla like never before. Introducing characters from Godzilla: King of the Monsters, the graphic novel delves further into the activities of cryptozoological agency Monarch.

The brilliant and driven Monarch operative Dr. Emma Russell races to stop the threat as clues emerge to reveal a terrible secret—a tragedy, of apocalyptic proportions from the distant past that changed the course of human history, is returning to threaten it once more. A shadowy figure stalks Emma’s every move as she travels the globe to uncover secrets, while Godzilla clashes in an ancient rivalry as old as the earth itself. This chapter starts with a flash back in 2100 BC introducing Dagon. The story then jumps to 2014, a few months after the Battle of San Francisco, at the American military base of Joint Region Marianas in Guam, British mercenary and eco-terrorist Alan Jonah is being interrogated with little success. However, MUTO Prime emerges and attacks the base. Godzilla appears in the base confronting the MUTO, although losing the MUTO after it did some damage to Godzilla. Godzilla then goes back to the sea. An investigation starts on what caused the accident, and a desperate attempt to keep information away from the public. A search is conducted for the 2 titans which were discovered in the base attack. During Emma embarking of the plane, Alan Jonah attempts to hijack the plane. (One of the follow ups to Godzilla King Of The Monsters which is explained in novelization) Emma and her crew arrive at Japan finding a shrine which was said the be constructed in the 16 century. Finding the owner of this place Emma ask him to why he invited them, with him showing them a ground which appears to be opened by an earthquake. Another flash back shows Dagon fighting MUTO Prime, the fight ends with Dagon losing and the MUTO laying eggs in him. The crew then jumps into a cave.

A Russian submarine started to get attacked by the MUTO which is confronted by Godzilla again, after a breif battle the MUTO runs away. The crew then go to Siberia to find a tunnel dug deep underground.
